I cannot help you for the 1st question.
For the 2nd, connect a USB to mini USB cable to the charging base.
I assume that you have already installed the configuration tool on your PC.
Attached a very useful guide written by another Beoworlder, I hope it will help you.
Note that it is VERY important to have the Beo6 fully charged before downloading the file created in the software to the remote.
May I suggest you to read the other posts is this sub-section, you’ll learn a lot of things to know about this remote.
In the archived forum there is also a Beo5/6 section with a lot of informations.

I bought a Wiim Pro+ 2 years ago together with the 50s. The problem was there from the beginning and I limited the bitrate to 96 kHz as per your 2nd suggestion.
Since I was not satified by the situation I recently changed the Wiim to a Wiim Ultra, expecting things would be better with this new model. Unfortunately not.
But fortunately the Ultra has an USB Audio output which works well a 192 kHz/24 bits.
So with this solution the problem is solved, but I was still wondering if my 50s were defective.
BTW, what is your opinion on USB Audio and why do you prefer to feed your BL90 with an analogue connexion ?
I suspect your DAC’s performances are higher than the 90s one (and in this case what are the key criteria to compare) , but are there other reasons?

Assuming that you do not use the 2 product simultaneously (I know nothing about the Almando product):
1: Create a zone for the 9000 and another one for the V1
2: Move the V1 zone under the 9000 one, so that the 2 zones are considered to be in the same room.
3: Add the 9000 and it’s speakers to the 9000 zone
3b: Set the 9000 to option 1 (right-click on the product’s picture to get the sub-menu, it might be the case as there are 2 sub-zones in the setup)
4: Add the V1 in it’s zone
4b: Set it to option 1
5: Add the logos, etc for each product and go to following screens.
Then, you can pass from one system to another by changing the zone.

Since my 50s are connected to a Theatre through Powerlink, I prefer to avoid any potential conflict between PL and DPL.
And to be honest, I didn’t notice the DPL output on the Core.
That’s the consequence of the lack of documentation available on the B&O “help” part of their site.
I really miss the detailed and complete paper guides which were previously available.
Because the skeletal FAQs with 2 or 3 items offered now is of no help for complex questions.

I have a similar problem with my setup which includes Core and BL50s.
I suppose that you feed the Core through it’s optical input and assume that the Core’s toslink input has the same limitations.
Here is an explanation found in the Beolab 50 technical guide:
13.10 Optical input not working
The Optical input will not accept sampling rates above 96 kHz due to unreliability of an optical digital audio connection at higher sampling rates.

I deleted the Core in the app and added it again.
With the same settings as before, it works as expected. Strange.
It makes my Halo much more easy to use.
